Mikisato Station was established on 23 April 1958 as the terminus when the Japanese National Railways Kisei East Line (present-day Kisei Main Line) was extended from Kuki Station. On 15 July 1959 the line was extended and opened between this station and Atashika Station, and on the same day, with the line-name revision incorporating the Kisei East Line into the Kisei Main Line, the station came under that line. Freight handling ended on 1 August 1968, and on 21 December 1983 the station became unstaffed and parcel handling ended. It became a JR Central station at the 1 April 1987 division and privatization of Japanese National Railways. On 10 April 2005 the passing loop was removed and platform 2 taken out of use, leaving the station today with a single side platform serving one track. It is an unstaffed station managed by Owase Station, retaining the concrete-block station building it has had since opening.

The section between this station and Atashika Station was the last extension section of the Kisei Main Line, and this station was the line's terminus for about a year and three months, from April 1958 to July 1959.
